Know What You'll Get Before You Breed

BreederHQ's breeding intelligence tools analyze genetics, health markers, and your goals to predict outcomes and recommend optimal pairings-so you can breed with confidence, not guesswork.

Stop second-guessing your breeding decisions. See exactly what a pairing could produce-coat colors, health risks, and genetic compatibility-before you commit.

New Breeding Plan modal in BreederHQ showing real-time COI calculation and genetic carrier conflict detection as Dam and Sire are selected

Pick a Dam and Sire and BreederHQ instantly calculates inbreeding risk and flags genetic carrier conflicts, before you commit to the plan.

The Problem with "Gut Feel" Breeding

Every breeder has made a pairing that didn't turn out as expected. Maybe the litter was all one color when you needed variety. Maybe a health issue surfaced that you didn't anticipate. Maybe the COI was higher than you realized.

The problem isn't your knowledge-it's that genetics is complex, and doing the calculations manually is tedious, error-prone, and time-consuming. So most breeders rely on intuition, past experience, and hope.

That works until it doesn't.

What's at stake:

  • A carrier-to-carrier breeding can produce affected offspring
  • High COI pairings increase health risks across the litter
  • Lethal gene combinations (Double Merle, Lethal White Overo, Manx Syndrome, Spider Lamb) can be fatal
  • Missed color genetics means surprised buyers and returns
  • Poor planning means repeating the same problems litter after litter

Professional breeders don't guess. They use data.

Best Match Finder

You have a female ready to breed. You have multiple stud options. Which one is best?

Best Match Finder analyzes every potential pairing and scores them based on:

  • Genetic compatibility - How well do their genetics complement each other?
  • COI impact - What's the inbreeding coefficient for offspring?
  • Health risk assessment - Are there carrier combinations that could produce affected offspring?
  • Lethal gene detection - Will this pairing risk fatal combinations?
  • Your breeding goals - Does this pairing move you toward the traits you want?

Instead of manually comparing three studs across dozens of factors, you get a ranked list with explanations for why each pairing scores the way it does.

Key Features:

  • Side-by-side comparison of up to 3 candidates
  • COI calculation for each potential pairing
  • Health risk scoring (excellent, good, caution, high-risk)
  • Lethal combination warnings (Double Merle, Lethal White, etc.)
  • Filter by breed, minimum score, maximum COI

Offspring Simulator

What will the offspring actually look like? What health statuses will they carry?

Offspring Simulator runs thousands of genetic scenarios to show you the statistical distribution of outcomes for any pairing.

For coat genetics:

  • Probability of each color appearing in the litter
  • Pattern predictions (solid, parti, merle, etc.)
  • Coat type outcomes (furnishings, curl, length)

For health genetics:

  • Clear/carrier/affected distribution
  • Risk percentages for each tested condition
  • Identification of which markers need attention

This isn't a guess. It's the same Punnett square math that geneticists use-automated and visualized so you can understand it at a glance.

Offspring Simulator showing predicted coat color, dilution, black extension, and health-marker outcomes for a Buckbeak Hound x Aragog Hound pairing with COI 0.00% and 100/100 score

A real pairing in BreederHQ: COI, color predictions per locus, and health-marker probabilities all calculated from each animal's genetic test results.

Key Features:

  • Monte Carlo simulation for realistic litter predictions
  • Phenotype breakdown with percentages
  • Health status distribution across offspring
  • Visual charts you can share with co-breeders or mentors

Punnett Square Calculator

Sometimes you want to see the underlying genetics, not just the summary. The Punnett Square Calculator shows you exactly how traits are inherited for any single locus.

Select parents, select the gene, and see all possible offspring genotypes with probability percentages. This is especially useful when explaining genetics to buyers or working through complex decisions with mentors.

Goal-Based Breeding

What are you breeding toward? Better structure? Specific coat colors? Clearing a health condition from your line?

Define your objectives by category (coat color, coat type, health, physical traits) and priority (must have, nice to have, must avoid). BreederHQ then searches your inventory and ranks the pairings that best match your goals, complete with a per-goal achievability score.

Goal-Based Breeding screen with five active goals (HNPK, CMR1, Brindle, Long coat, Double Merle), color-coded by priority, and a matched breeding pair scored 65 with 3/5 goals achievable

Define goals once: BreederHQ scores every potential pairing in your inventory against them, surfacing the best matches.

Multi-Locus Genetics Tracking

BreederHQ tracks the full genetic picture for each animal-not just one or two traits. Coat color, coat type, physical traits, performance, temperament, eye color, and health markers are all first-class data with their own predictions and warnings.

Each species has its own curated marker catalog covering the loci breeders actually test for-from coat-color basics to breed-specific health panels. New markers are added as testing labs release them, without waiting for software updates.

Every genetic test result you enter becomes part of the animal's profile and automatically factors into breeding predictions.

What's Missing Analysis

Don't know what you don't know? What's Missing Analysis compares your breeding pair and identifies gaps in testing.

Before you finalize a breeding, you'll know exactly which tests you have, which you're missing, and whether it matters based on breed standards and test priority levels.

Lethal Gene Warnings

Some breeding combinations can be fatal. BreederHQ automatically detects dangerous pairings and warns you before you breed-potentially saving lives and preventing heartbreak.

These aren't just "undesirable outcomes." Lethal gene combinations can result in embryos that don't survive, offspring that die shortly after birth, or animals with severe lifelong disabilities.

What BreederHQ Detects

🐕 Dogs: Double Merle

Breeding two merle dogs (M/m x M/m) produces 25% double merle (M/M) offspring, causing:

  • • Deafness (partial or complete)
  • • Blindness or eye abnormalities
  • • Microphthalmia (abnormally small eyes)
  • • Increased sunlight sensitivity

BreederHQ flags any M/m x M/m pairing before you commit.

🐴 Horses: Lethal White Overo (LWO)

Breeding two Overo frame carriers (O/o x O/o) produces 25% homozygous (O/O) foals that:

  • • Are born completely white
  • • Have incomplete intestinal development
  • • Cannot survive more than a few days
  • • Require euthanasia (no treatment exists)

BreederHQ warns when both parents carry the Frame gene.

🐱 Cats: Manx Syndrome

Breeding two tailless Manx cats (M/m x M/m) produces 25% homozygous (M/M) kittens that:

  • • Die in utero (homozygous is lethal)
  • • Surviving heterozygous kittens may have spina bifida
  • • Bowel and bladder dysfunction possible
  • • Hind limb weakness or paralysis

BreederHQ flags tailless x tailless Manx pairings automatically.

🐐 Goats: Beta-Mannosidosis

Carrier-to-carrier breeding produces 25% affected kids with:

  • • Progressive neurological decline
  • • Inability to stand or nurse
  • • Tremors and head pressing
  • • Fatal within weeks to months

Common in Nubian and Nubian-cross breeds. BreederHQ flags carrier pairings.

🐑 Sheep: Spider Lamb Syndrome

Carrier-to-carrier breeding produces 25% affected lambs with:

  • • Severe skeletal deformities
  • • Long, bent limbs and twisted spines
  • • Sunken or domed skulls
  • • Non-viable, requiring euthanasia

Common in Suffolk and Hampshire. BreederHQ flags carrier pairings.

🐇 Rabbits: Megacolon (En/En)

Breeding two English Spot or Charlie-pattern carriers (En/en x En/en) produces 25% homozygous (En/En) kits with:

  • • Enlarged, non-functional colon
  • • Chronic GI stasis and bloating
  • • Failure to thrive
  • • Significantly shortened lifespan

BreederHQ warns when both parents carry the En gene.

Other Combinations Detected:

  • Hairless x Hairless (dogs): Homozygous hairless offspring often non-viable
  • Brachycephalic extremes (dogs): Flagged for breeds with respiratory/birthing risks
  • HYPP (horses): Hyperkalemic Periodic Paralysis carrier warnings
  • HERDA (horses): Hereditary Equine Regional Dermal Asthenia detection
  • GBED (horses): Glycogen Branching Enzyme Deficiency (always fatal)
  • Polycystic Kidney Disease (cats): PKD carrier pairing detection
  • G6S (goats): G6-Sulfatase Deficiency in Nubians
  • Scrapie susceptibility (sheep): Genotype-based risk assessment
  • Lethal White (rabbits): Dutch pattern homozygous lethality

How Warnings Work

  1. 1 When you enter genetic test results, BreederHQ stores them in the animal's profile
  2. 2 When you plan a breeding, the system checks both parents for known lethal combinations
  3. 3 If a dangerous pairing is detected, you get a red warning banner with an explanation
  4. 4 You can still proceed (we don't block you), but you're making an informed decision

This feature alone can prevent tragedy. Even experienced breeders can overlook carrier status when juggling multiple animals.

Who This Is For

Breeding Intelligence matters if you:

  • Make breeding decisions based on genetics, not just "who's available"
  • Track carrier status and want to breed responsibly
  • Care about COI and genetic diversity in your lines
  • Work with breeds that have color genetics complexity
  • Have had surprise outcomes and want to prevent them
  • Mentor other breeders and need to explain genetics clearly

Who This Is NOT For

This might be more than you need if:

  • You breed one litter occasionally and don't track genetics
  • You rely entirely on a mentor to make breeding decisions
  • Your breed has minimal color genetics complexity
  • You don't do genetic health testing

Even then, the lethal gene warnings alone could prevent a costly mistake.

Breed Smarter, Not Harder

Frequently Asked Questions

Do I need to be a genetics expert to use these tools?

No. The tools are designed to do the complex math for you. You enter basic information (genotypes from test results), and BreederHQ handles the calculations and predictions.

How accurate are the offspring predictions?

The predictions use standard Punnett square mathematics, the same approach used by geneticists. They show probabilities, not guarantees. A 25% chance of a specific outcome means you might see zero or several in a small litter, but across many litters the statistics hold.

Can I use this if I only have partial genetic data?

Yes. The tools work with whatever information you have. What's Missing Analysis will show you where you have gaps, and predictions will be labeled as "incomplete" if key data is missing.

What if my breed isn't pre-configured?

You can still track genetics manually for any breed. Breed profiles simply pre-load the common loci and health tests for breeds like Australian Shepherds, Labradors, etc. If your breed isn't listed, you add the relevant genes yourself.

Do the Standard plans include any genetics tools?

Yes. Standard plans include Punnett squares, basic trait predictions, lethal gene warnings, and multi-locus tracking. Advanced simulation features (Offspring Simulator, Best Match Finder) require the Professional plan.

Can I share predictions with co-breeders or buyers?

Yes. You can export charts and summaries to share with others. This is especially helpful when explaining color genetics to buyers or discussing pairings with a co-breeder.
